What I REALLY hate is those progams that beg for your attention by jumping in front while you are working on something else. Like iTunes jumping in front when you insert a CD while typing a letter or similar things. Or when there's an error and they get in front. It's such a lame Windows thing to do!! I want to stay in the program I'm working in. The other thing is not in the background for nothing!

Another annoyance is the fact that application windows can get interleaved (like a deck of cards). I seem to remember some utility application (GoMac?) allowing you to keep application windows together (no interleaving, just like OS 9) but I have lost track of it.
