Under the #! menu, choose "Run…" and select the "Save after writing" checkbox. Then the Unix Script Output file will be automatically saved upon completion - cmd-W will then just close the window rather than prompting you to save.

  I use to know that, I think. I also like the "Clear file" option to clean it out before adding new input.
